This paper develops a philosophy-of-science framework for reasoning under conditions of incomplete observability, fragmented mathematical access, and partially resolved structural systems. Rather than treating unresolved regions as equivalent to structural absence, the framework proposes that scientific continuation may remain philosophically admissible when sufficient structural alignment persists across known and partially known regions. The paper builds upon three interconnected frameworks within the Paton System: Persistence Fingerprint Analysis (PFA), the Persistence Locking Mechanism (PLM), and the Paton Compass Overlay. Together, these frameworks are interpreted not as replacements for existing science, but as continuation-oriented structural overlays concerned with persistence morphology, admissible continuation, recursive traversal, continuity weighting, structural sufficiency under incomplete visibility, continuity topology, partial alignment under observational degradation, and recursive convergence. The paper argues that science already operates through forms of partial continuity inference across domains including cosmology, turbulence modelling, archaeology, quantum measurement, probabilistic reconstruction, indirect observation, and incomplete mathematical systems. The framework does not claim hidden certainty, inaccessible ontology, or replacement physics. Instead, it proposes that structurally sufficient alignment may permit coherent continuation through unresolved scientific terrain even when perfect equivalence remains unavailable. Scientific continuation is therefore reframed not as total certainty, but as structurally guided admissible approximation under constrained visibility.
